WebMake sure there are dwarves with the cleaning labor enabled. They will only clean smoothed, engraved or built floors. Walls will be cleaned automagically if an adjacent floor tile is cleaned, but not otherwise. There is no way to tell dwarves to clean, so it is very much a waiting game. Alternatively, remove the roof (watch out for cave-ins) then build over it which should permanently change areas from being considered "underground/dark" and capable of growing fungus to "illuminated" though no idea if that's still a thing as the inspect tile feature is gone. #3.
